Can I or do I need to associate a Customer with a Partner Warehouse? We sell on consignment so our products which sit in our customers' stores remain our property until they sell.
I have set up the warehouses in Inventory and the customer in Sales but I cannot see how to link the two.

You can use the consignment option for this. In inventory settings, enable "Consignment" option and while validating any transfer, you can assign the partner as owner. In this way you will get proper reporting and also valuation will be correct.
Hi Aditya, thanks for the reply. I initially thought this option was only for situations where we stock someone else's products but I think it works where our products are in our customers' warehouses too - am I correct?
You can provide the customer location in the 'Sales & Purchase' Tab of a contact. You would need to enable developer mode to be able to view the Inventory section on this tab.
