Does anyone know if it is possible to transfer paypal fees to the customer within the ecommerce module if paypal is selected as a the payment option. If this is possible where would I start?

You can add extra fees on payment gateway. Go to Accounting > Configuration > Payment Acquire > Paypal , activate developer mode and under Configuration tab you can add Extra Fees.. Now at payment time Paypal add extra price and receive payment.
You can see the extra prices in Payment Transaction menu in accounting.
