In V11 when I make an immediate transfer between 2 warehouses, the Done column is editable so that I can place the quantity to transfer. However, in V12 the Done column is not editable anymore and it always show 0 (zero) and I have to go through a popup. What is the rationale for this change? Anyway I can make the Done column editable again though some settings? In both V11 and V12, multiple warehouse is enabled in settings. Please advice.

Probably you have popup because if you are using serial/lot product or product having package. The behavior is same for V11 and V12 when you do immediate transfer.
Pinakin, serial/lot tracking is disabled and product package is also disabled in stock settings and I still get the popup. Try it yourself and you will see it.
Oh Yes, Can you activate the 'Detailed Operation' option from Picking type and check again.
Pinakin, Yes of course if I activate detailed operation, the Done column is editable. But that's not the point. In V11 even if I don't activate "detailed operations" I can edit the Done column. Would this be a bug in V12?
